MIL-003 go criterion 3 (no Doxygen warnings) was not met by the README main page: it linked to documents Doxygen could not resolve. The Doxyfile now reads the source and docs/mainpage.dox only; doxygen Doxyfile prints no warnings.

No issue closed: #17 to #20 were closed by the previous pull request.
